Why in default refraction mode and caustics on mode invisible refractive objects taking a hole?

By saying invisble you mean non renderable via object properties or through rayswitch material?

via opacity in material editor, btw using visibility in object properties gave same result, and i did't use rayswitch material

Oh, i managed to miss opacity part somehow :]
Initially i thought it's a bug, but i did some quick test on my side and i'm not so sure anymore. It maybe expected behaviour. I think it's one of those grey areas where physical properties meets fakes and their collision doesn't always leaves nice impression :] Let's wait what devs have to say about this.
BTW, unchecking renderable in object properties works as expected.

it's for animation, glass object will be invisible at start and then his visibility goes up to 100

Have you tried rayswitch option? Although i doubt it could help here.

BTW, try to override direct visibility and/or refraction enviroments - some really unexpected results here.

Looks really interesting. I have no good explanation for what is going on here, but looking at it intuitively I would say this is the expected result, and it is not a bug (I mean the intersection, not sure about the overrides).
I do not know of any proper way of making one of two intersecting glass objects fade without the "cutout" effect, but I also have trouble imagining what it would look like.
