sunlight passing through windows

Do I have to hide the windows to get the sunlight to pass through?

No.

If your window glass has some thickness (it's not single polygon), then set refraction mode to hybrid in your glass material. If your window planes do not have thickness (they are just single polygons) then set refraction mode to twosided.
