I had this problem with max2016 too. It was like nightmare, on every other launch max would load with default settings. I don't recall if i find some definite solution, i think this behaviour gradually became less and less frequent with time and now it happens very rarely. One thing i noticed that max2016 especially prone to reseting settings when there's multple instances launched simultaneously. Now i try to use one max instance at the time as much as possible, maybe that is why it started to behave acceptably? :]
I'm not Corona Team member. Everything i say, is my personal opinion only.

if you are under W7,W8 or W10 You can try:

1. Setup your max Environment as you need it and save a Scene in the standard Scene Dir, name it maxstart.max

2. Setup the rights from the used directorys correct that max can fully write here

C:\Users\YOURNAME\AppData\Local\Autodesk\3dsMax\YOURMAXVERSION\ENU

3. Uninstall Max and Reinstall Max with Adminrights

The Last Tip (3) has worked for me

good luck

The ENU folder should already have write privileges due to being a user profile path, but what's more important is to set write privileges for the max install path (c:/Programs/Autodesk/Max20xx). I had the same problem with Max 2017 because it didn't write settings to the ENU folder and chose to use the install folder instead for some reason.
